Not sound effects in a game as a whole, but a single one that you'll always remember. Mine would be Kefka's laugh. Funny how effective a little 16-bit MIDI can be. It worked especially well with his theme song.

The Cure spells in final fantasy 2 for snes were the first things to pop into my mind.
One of my favorite ones is at the very beginning of Double Dragon when the guy punches the lady in the stomach and it makes that typical punch sound effect. It just cracks me up because I'm always like dang, couldn't you just slap her or just pick her up or maybe even point a gun at her to kidnap her, but no -- she gets five to the belly. -POW-
Any bad guy's dying scream or quote from the arcade/SNES version of Sunset Riders. Anytime anyone falls off of a rail in a movie or is shot, I can't resist making those stupid noises, all rapidly at different pitches--if you've played it, you know what I'm talking about.
I love the start-up sound on my Neo Geo MVS cab. I'm assuming the AES sound is the same, but I don't have one and have never seen one in person. I know when I hear that sound that I am going to be playing some high quality games.

I like the sound you always hear when you boot up an SMS. But the one I will never be able to forget is in Blades of Steal: "gets the pass". I think that's it; it's not very clear, but being incomprehensible does add to the charm.
"And remember ladies: if it ain't tight, it ain't right!"
My favorite sound is the warning "booDEEdoo" in Sinistar. So good.

Come to think of it, has anyone else noticed that sound that some cell phones make when they're in "walkie-talkie mode"? It's taken straight from "Link to the Past". I thought I was going nuts the first few times I heard it. There's a lot of sounds that get reused in completely different things like that. I wonder if there's a pot of "communal" sound effects or something.
From the original NES SMB, the sound Mario makes when he gets killed. That sudden screeching to a halt sound the music makes before the death music plays.
Killer!
The konami sound. Don't know if it's still around now that they've changed the logo.
When your ship gets destroyed in Defender.
Every sound in Defender for that matter.
I want to say we've done a thread like this because I seem to remember answering this question. Failing that and I'm just going crazy here we go anyway
I'll always have the "popping" sound of Yuri's slap move from Art of Fighting 2 forever engraved into my mind. I can't tell you how many Yuri v. King matches I had trying to beat her late in the game. Regardless of my winning, I'd always hope the CPU would pull that move off at least once so I could hear the sound

Holy crap. It's been a while.
my favorites
super double dragon for snes any stage
actraiser 1 snes any stage
contra 1 for nes stage 1
ninja gaiden 2 nes snows stage
contra 2 stage 1
Both of my favorite sounds are pretty similar.
The first one is the start sound in Defender (both the arcade and the 5200 version). The second one is the sound for when you completely assemble the crown in AD&D Cloudy Mountain for the Intellivision.
"MEDIC!"
From Beach-Head II on my C-64...I loved that level, you controlled a turret gun, just blowing up bad guys who were trying to infiltratethe area...of course it was fun the other way too...send a few of your own guys in front of the gun just to get the death sound effects
Need to fire that bad boy up...
