It all depends on the genre. Certain developers are good at certain genres, but excellent in one.
For First Person Shooters:
Konami- Metal Gear series
For Sports:
Electronic Arts- NHL, NBA, MLB, and NFL titles
For Party/Puzzle Games:
Hudson Soft- Bomberman series, Mario Party series
For Scrolling Shooters:
SNK- Metal Slug series
For 2D Fighters:
Capcom- Street Fighter series, Darkstalkers series
For 3D Fighters:
Namco- Tekken series
For SHMUPs (SHoot'eM UPs):
Psikyo- 1945 Striker series, Gunbird 1 & 2
For BEMUPs (Beat'EM UPs)
Sega- Streets of Rage series
For Racers:
Sega- Daytona series, Sega Rally 1 & 2

I agree each company has it game it is best at
Squaresoft - RPGs
Sega, EA - Sports
but over all best game maker had to be sega all there game were great and not buggy at all.
rockstar and blizzard.
Oh. Oh! But sometimes I'd say that it doesn't matter what a company makes. Once in a while, almost all of their products are just as good as one another  For example, some of my favorite companies:
Mythicon
Sachen
Data Age
Xonox
Color Dreams
Wisdom Tree
American Video
There can be only one:
SEGA
Nintendo are famed for making genre-defining games. Where would videogames be without Mario, Zelda, DK and Samus?
Conform. Consume. Obey.
It has to be Nintendo, their games don't fall into genre's, they redefine them - guaranteed gaming greatness.
It's kind of funny that even though Sony has done so much to "legitimize" the industry and been so successful, that no one really sees them as a game company. There have been some excellent first party Sony titles, like Gran Turismo, but people think oh that's just Sony buying up game companies and using them. But plenty of other game companies do the same thing...
I guess I don't really have a point, I just thought it was interesting.
In no particular order:
Capcom (for its challenging games; but enough with the fighters already!)
Bungie (pre-Microsoft, that is; once upon a time... it was FPS-mania on the Mac!)
Williams (home of the Eugene Jarvis classics!)
Namco (for Pac-Man and Galaga)
Blizzard (three main series, all of high quality)
Sega (from Zaxxon to Sonic to Jet Set Radio to Monkey Ball... always trying new stuff, never afraid to take risks with weird niche games)
Nintendo (growing up would have been duller without Mario, Link and Samus!)
Well, i see that i have a lot of replies, now i´ll say a few things more about my favourites companies:
SEGA
This comany have a lot of excellent games, the Wonder Boy series, Daytona Series, Virtua Fighter series (a revolution in vg history i suppose) and of course...SONIC!!!!!!
ATARI
I don´t need to make comments
Williams
Joust, Bubbles, Turkey shot and other excellent arcade games, also MK series, Wolfenstein, etc.
NINTENDO
Mario series, Samus Aran series, Yoshi´s series and of course DK series (I love DK III for Arcade)
NAMCO
Ms. Pac man, maybe my favourite arcade game
Long life to 8 bits...
If you like Ms. Pacman, you'l LOVE THESE
I've been a Squaresoft fanboy since Final Fantasy II (IV), so they're my top pick. Their long, involving epic RPGs have provided some of the most rewarding experiences I've had with video games.
Treasure also gets a vote from me. Sure, they'll drop a Stretch Panic or Light Crusader on us every now and then, but their A-list titles (Gunstar Heroes, Radiant Silvergun, and others) have an intensity and creativity that surpasses nearly any other company's output.
And I've always liked Konami for their franchises: Metal Gear, Suikoden, Contra, Castlevania, and even Zone of the Enders, which is growing on me.
I also dig Working Designs. Technically, they don't make games, but their localizations of Japanese titles are often improvements on the original programming, and they're willing to tackle lengthy projects like Arc Collection and support systems like the Saturn and Sega CD until the bitter end. While their fast-and-loose translations may be a purist's nightmare, it's hard for me to criticize a company that's brought a grin of idiotic amusement to my face so many times.
Other faves of mine include Atlus, Compile, Capcom, Falcom, Namco, and Sega. And whatever happened to Right Stuff?
SNK
SEGA
NINTENDO
Compile
Technosoft
Konami
Atari
Williams
Atari for getting the ball rolling
Nintendo for helping videogames back into the spotlight after the crash
Sega for challenging Nintendo to make better hardware and software hence console wars
Sony for allowing diversified titles on their system
Capcom for being around and providing great titles for so damn long
Konami for the same reason as Capcom
Namco for the same reason as Konami
Squaresoft for the RPG Flow
Working Designs for the same reason as Kid Fenris stated
SNK for the Memories
Games, games and more games
