Out of all the NES Mega Man games, Mega Man 3's makes the least sense, mostly because Capcom chose to ditch almost the entire "Story" aspect and only concentrate on the game. I was thinking about this today, and believe I found a way to make it fit together.

9 year prior to MM3:
While out gathering materials to re-pair the robot masters from MM2, Dr. Wily finds Protoman, kidnaps him, and reprogramms him to be evil.

6 months prior to MM3:
Dr. Wily completes rapairs on the MM2 robot masters.

3 months prior to MM3:
Dr. Wily completes work on his newest set of 8 robot masters.

1 months prior to MM3:
Dr. Wily Finishes up drawing up plans for Gamma, realizes that he will need 8 rare crystals to power it. He sends his new set of robot masters to gather the 8 crystals.

Just prior to MM3:
Dr. Wily goes to Dr. Light and pitches the idea of a peacekeeping robot. He says that Mega Man should be sent to gather the 8 crystals. His robot masters have the crystals, but he does this so that they'll have a chance to possibly destroy Mega Man, and if they succeed, the robot masters will bring the crystals to him.

During MM3:
Megaman gets the 8 crystals from the robot masters. When Dr. Light questions why the crystals are in the hands of robot masters, Dr. Light says that they were built by Proto Man, who Mega Man has been fighting. Dr Wily then sets the MM2 robot masters to start causing any sort of trouble they can, saying that it was Proto Man who rebuilt them, and Mega Man must stop them. Wily also has Proto Man cause chaos. This is a diversion so that Wily and Light can complete work on Gamma and Wily can steal it.

During Wily's Castle part of Mega Man 3:
Proto Man has been beaten by Mega Man, but he wants a rematch. He follows Mega Man into Wily's castle for said rematch, but after Wily is defeated, the castle starts collapsing, and a piece of debris falls on Proto Man's head, resetting his programming, and he saves Mega Man.

I like this theory... great job! You are right. The story doesn't make much sense compared to the other games. I think Megaman 2 made the most sense.
