I've tried using the Uberboot self-booting program, and the first time it worked, but for some reason now when I try with around 125 roms, it gives me a variety of errors, eg. bad image file, invalid file format, etc. Sometimes it also freezes when writing the image file. Any ideas on what could be causing this?

Use DCFactory instead. Be sure to make a list file of the roms with one of the list tools so it doesn't choke your DC scanning the roms each time. I used this method and made a perfect 400 rom DreamSNES cd awhile back.
