I'm a little confused, about the Atari controller in this auction.

Isn't that an Atari 7800 controller? If it isn't, why are there two buttons?

Also, why is this so expensive? Is it only because it is brand-new in the box?

I think that is a Euro-only controller and probably a PAL 2600 system. I think they are actually fairly common new in the box like that. I could be wrong though.

Yep it's definitely a Euro 7800 controller. Guess they packed them in with the 2600 console during the late 80s in PAL land...

I wouldn't be surprised if they did pack in the European 7800 controller with the 2600. After all, the North American 2600 did almost get packed in, at one point, with what became the 7800 controller (aka the Atari Pro Joystick, the long-based joystick with two red buttons, one on each side).
