I don't know their value but I'm sure there are at least a few people willing to pay the shipping for them. Maybe there's a store nearby that'd like them? Tossing just seems like a waste, even if they are display boxes.

That's what I ended up doing with my Fire Emblem box, gave it away at the Store.

But I'd be interested in paying shipping or doing a small trade for the Phantasia box. It's the glossy one right? Shoot me a PM :)

You should try selling Mario Mix on one of the DDR sites like DDR Freak or Bemanistyle. Hardcore fans pay crazy money for promo Bemani items but it's usually the import Japanese stuff that sells big. Still though, you'd probably get some interest in it there.
