I know there are two variants of this title. However, are they the exact same game or are they actually different games just the same title? I know one is Taito and the other Ubi. Just wondering. And if they are different how different are they? Do they share some of the same gameplay or none at all?

Completely different games.

One of them is more side-scroller, where you face bosses after each level. The other is a combination side-scroller and puzzle solver. I would say that the side-scroller is easier. The one with puzzles has the better graphics overall, but hit detection and damage given is all over the map.

The Taito game was bad, real bad. The other version was actually produced by LucasArts and was much better, easily the best Indy action game at the time. It eventually got ported amongst 12 different systems over 4 years, with the best version on the Sega Genesis. US Gold brought it to Sega, while UbiSoft took it to the NES.

There was also a Third Last Crusade game, also by LucasArts. This was the graphical adventure, using the oft-seen LucasArts engine, later used for Indiana Jones and the Fate of Atlantis. This was, in my opinion, the best of the three.
