I was just wondering if there are any differences in the packaging, artwork or the game itself on the reprints. Any games for PS2 or DS really, I am mainly thinking of Phoenix Wright, Trauma Center, Disgaea, Gitaroo Man, Rez .... etc

The major difference for the PS2 games is the lack of a security strip on the sealed copies. Other than that, I haven't noticed any other differences in the ones I've seen; used copies of either are identical. I just double checked a 1st print run Rez vs a 2nd print run Rez side by side and if it weren't for the security strip on the original, I would have mixed them up long ago.
The latest print run of Shadow Hearts (funded by GQD) doesn't have the "Not For Resale" on the disc that was on the second print run (given away w/ Shadow Hearts Covenant), if that matters to you at all.

There have been no distinguishing reprint marks for the PS2 games that have gotten the reprinting magic other than a lack of Security sticker on these newer copies. Once opened you cannot tell the difference because the original manufacturer was the one that made those, just like they made the original runs. GQD made an agreement with Capcom/Koei/Sega/whoever that they'd front the manufacturing costs and then pay them a portion for each game and once that happened they resold them on their site, ebay and then sold the remaining copies to GameStop who converted them to 'used' games where they themselves are making good money.
In regards to the reprinted DS games (of which only the Phoenix Wright series (1 and 2) and Castlevania DoS that I can think of) have gotten the 'reprint' treatment. Capcom reprinted Phoenix Wright themselves at least twice due to its great sales and there is no difference between anything thats visual on the boxes if they were to be looked at sealed. Konami actually re-released Castlevania as a Konami's The Best series. The insert actually looks totally different so thats an easy tell.

And what an amazing cover it is, too. For added awesome, I'd love to see the Game Crazy replacement insert version of it (well, assuming they did replacement inserts for DS games, anyway). Now that would be a nice sight to see.
Just make sure you rotate the "The Best" image a little bit to match the previous rotation to the DoS cover. Now that would be glorious.
