I've already had my genesis modded for s-video but does anyone know how to run an nes in s-video or higher?

The NES PPU only has composite output. You would need to replace it with a PlayChoice PPU and then run an RGB to NTSC/PAl encoder.

Doesn't that even cause some graphical glitches in certain games?

What kinda glitches? I belive the only glitch is RGB equivilences of the original colors not being always correct.

I've done the RGB mod myself, and then transcoded in component instead....A few minor color differences in Kid Icarus.
How did you do your RGB mod? Did you replace the original PPU with the PC-10 and then do the mod from there? Do you think it's easier to do on an AV Famicom as opposed to the NES?

It would most likely be easier doing it on an NES as opposed to an AV Famicom, since you have a lot more space to work with in the NES.
