I just bought a used SP and I have had it charging for about 12 hours now and the little light is still on. I'm wondering if maybe the batteries had completely drained so it's now starting from scratch, but during it's initial charge does it take this long? Or do I need to buy a new battery?

Most likely the battery is starting to wear out. It should only take 3-4 hours to completely charge.

You can still find replacement rechargeable batteries for the SP at a decent price.

The batteries aren't discontinued, you can easily find them. You'll be able to find them cheaply for years to come.

It definitely sounds like it doesn't matter how long it'll take to charge the battery, discharging it will take a hell of a lot less time. Replace it.

Has anyone tried a third party battery? They seem to be cheaper than the Nintendo brand.

I've used a third party extended life battery without any issues, couldn't tell you the brand though as I gave that particular SP away.
