Does anyone know if modding a GameCube with a modchip like Xeno GC 2.0 or Viper Extreme Gamecube chip will affect play of the GBA player?

Thats a good question. Personally I don't know why you would want to mod a Gamecube when you could just use a freeloader import converter and get the same effect, without worrying about gba player compatibility issues. But to each his own.

I've had some issues with saving certain games using the Freeloader, so it's something to look into if you're going to be importing a lot of games.
