On one of my Genesis controllers, which uses a rocker on the bottom for enhanced precision, one of the directions broke. I have the piece and know where it goes, but what should I use to put it back together?

I use Crazy or Super Glue.

Any tips for applying it? I have a fraction of a centimeter to work with. Also, the stuff makes body tissue attach to itself, right? What are some precautions I should take?

Crazy has a presentation that comes with a brush and it's what I use. After attaching the piece and letting it dry, apply a layer of glue all over the area around the crack to strengthen it.
Oh, and once you're finished don't screw the cap all the way in since the epoxy could seal it.

if it sticks to you, dont panic and make it worse, quickly run very hot water and soap over it and some rubbing alcohol while SLOWLY trying to pull it apart, otherwise you could lose some skin.

I think the only way you could glue your fingers together with super glue is if you do it on purpose and hold them together for a long time. The oil in your skin doesn't make the best surface for gluing. Usually if you get it on you, it just makes a dry rough spot that will wear away a day or 2. (Epoxy is probally a different matter though).
I did hear of someone that accedentally grabbed a bottle of superglue instead of eyedrops once and glued their eyelid shut. Someone called in on the radio to share their 'stupid thing they did story' so it could have been made up, but there are plenty of dumb people out there so you never know.
