I've tried to use search function for tracking your games by using a PDA phone but yield no result. I have a Blackberry and was thinking another day how would I track my vintage games on my phone. Is there any excel or any type of files that I can download and be able to adjust my games inventory? If there isn't any files that I can download, what kind of methods do you use to keep a track of your collection by using PDA phone?

I use RFGeneration now to track via Blackberry (I have a Storm). I usually carry around a book full of printed PDFs to track manually (including DP rarity), but I've been using RFGeneration to track missing variants, items required for CIB status, and trade items.
It works well as a mobile collection, as the site appears to be fully supported with mobile and the transfer times are decent.

I have a Blackberry Curve II and it is not user friendly. I have tried RF Generation Database on my phone and I am not impressed how it look. It missing some information and very confusing. But I don't blame RF Generation for this. My phone have some limited capabilities when it come to internet surfing and does not provide you much info, as compared to Blackberry Storm and Iphone does. I know my phone have Excel software and I've tried couple website that have list of games in Excel format. Unfortunately those files are too large to be downloaded on my phone. I've tried to compress the files and cut down the files sizes according to a certain gaming platform but still no avail. I've been using several pages of printed PDFs to keep a track of my collection but I hate the idea to bring it to local flea market or any store.

I've never had a problem dragging my binder along, except for one isolated incident where the guy called me a reseller and kicked me out of his store. As long as you don't carry along VGPC or other "value" information, you should be fine. As I said, I just had DP PDFs with my collection highlighted.
...Too bad for him I price-checked him and told him his store wouldn't survive unless he lowered his prices, as his prices were above eBay and he had very few appealing items. I told a couple resellers to go check out his store and laugh at him :)
I feel bad for the Ogre Battle 64 and Aerobiz Supersonic carts he had though. They'll never have a good home.

Yeah I'm currently looking for game collecting software for my iphone.
A little frustrating that there are so few available in the App store. :shameful:

The Videogame Trader (VGT) application is pretty decent.

I have a T-Mobile G1 (AKA the Google phone). Which is an Android OS phone.
I just use the Google Docs spreadsheet. You can access your list from any computer or your phone. Works great with the G1.

I'll suggest another route for iPhone users - the one I currently use.
Starting using the Dropbox (https://www.dropbox.com/) service (it's free) and you can view any of your files stored on there while you are on the go. I can view my excel sheets very easily and as long as I keep my updated version stored on Dropbox, I will always have my most updated list. I don't think you can edit files through the dropbox iphone app, but that isn't an issue for me.
The way I used to do it was have my list stored on google apps and just view them through safari. This works, but I prefer using dropbox.

Does the VGTrader app allow you to mark whether or not you have the box and instructions for a game?

Yes, sort-of. When you look up a game, it tells you roughly what it's worth loose and complete. You can touch on that game to open it's details screen, which will let you select "Have It" or "Want It". You can select "Have It (L) or (C)", but you can't get more specific, like not having instructions or anything. The app is still fairly new, and the guy who runs the magazine posts here occasionally. There's even a thread about the app, and you can make suggestions on stuff you'd like to see in the future.
