I have two NES games with writing on them. The writing is not that big a deal, it is just that to remove it I need to use rubbing alcohol. The writing happens to be on the back label, so would rubbing alcohol mess up the back label in any way?

It'll make the label start to bubble in spots. I've had it happen to me before when I used to have NES carts.

Ive always found it to be easier to just buy a cheap cart and just fully replace the back of a good/rare cart that might be damaged or have graffitti on it...rather than risk damaging it further with cleaning solutions, especially when it is on the labels.

Agreed.

Alcohol will dissolve the original inks in the label. If you can't do the above mentioned, I would probably try the clear multi-surface windex. If the ink/marker is too stubborn, it probably won't come off without ruining the label.

If you must use alcohol, use it in very small amounts using a q-tip and try to only apply it to the ink, but you will probably fade/discolor the original gold or gray label even if you do remove the unwanted ink.

Mr Clean Magic eraser will take permanent marker off of glossy labels (NES, SNES, etc) without damaging them.

However, do not under any circumstances use it on semi-gloss labels like N64 games, it will destroy them.
