Where do I find them for cheap? Need them as I have two Atari 2600 joysticks that are missing them.

I've once found one without the joystick. If they ain't on ebay, then you need another joystick for parts. Sorry, I'm in the same boat as you. Piles of em with no covers.

It sucks, don't it! I usually use a dab of superglue for my personal use ones, but to sell or for the shelf... Some go easy, some get all wrinkled up :-/

Pretty sure that's what best electronics does... or has a supplier that does... I really don't think they run a 2600 chop shop...

Most of Best Electronics' stock was originally manufactured by Atari.

So I guess they bought out all of the stock when they ditched the hardware I guess?

If you are having problems putting a joystick boot on, you're doing it wrong. You should take them apart, put the boot on under the retaining ring on the top half, then put the white/clear joystick into it, and reassemble the whole thing. You can put them on without taking it apart, but it's way harder than it needs to be.
