Okay, so Lunar 1 had different disc arts for different printings.

Question: Did the packaging and manual ever change as well? Is each disc specific to a certain package/manual? Or are they all pretty much interchangeable?

the first version of lunar without the shiny logo had the most common disc ,all the other releases were randomly packed with no way to tell what disc you would get if sealed.

Yup, Blitzwing is right. Only the first printing (in which the disc art doesn't go to the center) had the manual and inlay without the embossing on it while the other 7 had embossing on the manual and inlay. Also, according Victor Ireland, the only design you could distinguish by the box was the last one. If you look by the barcode on the back, there would be a small blue dot and that would denote it was the last design.

Freakin' Working Designs did this sort of thing with so many of their games. Seems like it only served to make us collectors absolutely nuts!

Ah.

Was wondering because I now have two complete Lunars. One is in awesome condition but has one scratch that causes tracks to skip. The other is also complete, and has a perfect CD, but the manual is very slightly warped. I was wondering if it would be okay to put the good disc in the good packaging.

Only difference I noticed was that the one with the scratched disc also had the spine logo a bit glitzier.

Actually the besides the foiled and non-foiled manuals, there is a difference between the back inserts for the Lunar discs as well. SpaceFlea did an excellent comparison of them at this Sega-16 thread:

WD did have an offer for a while that you could send in your non-shiny packaging and get back the shiny type plus a pin (I think). Never applied to me because I only ever had the later packaging (even though I got the game early on). But anyway, I wouldn't worry too much about swapping around the packaging.
