Okay, i just went to my emulators to try some roms and found they are all playing games too quickly. I played a rom maybe 1-2 months ago and it seemed to work fine. Now they are going quick and it isnt just from one emulator, these three seem to be quicker. Thats very weird that 3 suddenly do this when before they played perfectly.

Nes emulator - FCEU
Snes emulator - Snes9x
Gba emulator - VisualBoyAdvance

A DS emulator seems to be going fine as well as the PSX one. I havent changed any settings on my comp, that i remember. I noticed it after upgrading to the newest FECEUX one 2.15.

My system specs are-

OS: XP Home ed 2002 SP3
CPU: Intel (R) Core (TM) 2 Duo CPU E7600 @ 3.06 GHz
Ram: 3.25 GB
Video: NVIDIA GeForce 9400 GT
Sound: I think its just built in, no sound card its Realtek

Im not sure what else to say, to give an indication as what it could be. Has anyone had a problem like this before?

Edit: Actually im not absolutely sure about the GBA one, it would only be a little bit faster though it may be my imagination. The Nes and Snes are definitely faster though, like 1.3, 1.4 times faster.

Hmm, that's odd...and the graphics card is a 256MB model, which would still only get you to 3.5GB...custom built PC? That's probably no big deal (in this case) though. Just a 32-bit oddity.

Anyway, did you try this menu option in FCEUX?
NES -> Emulation Speed -> Normal Speed.

Yeah, that was one of the only things i tried along with the timing things. It only does it increments of 25% than later higher percentages. Its at 100%.
Edit
it was custom built, though it wasnt put together by me.

Okay turns out i was being a total hypochondriac and it was just one rom (SMB), yet i convinced myself (placebo effect) that it was other roms too. *Forehead Slap*

Just a little advice. You have to accept that emulation isn't perfect. In some cases it helps to have a 2nd, or possibly even 3rd emulator, especially in a case like the NES with all the individual mappers. I would recommend picking up NEStopia as well, in that case. Perhaps for SNES something like SNESGT, or if you're willing to put up with it's awkward rom format, BSNES.

Most speed issues I've run into are PAL/NTSC related, but that can affect the actual physical game as well.
