Persona 3 had an outer box, didn't go all the way around though. More of a slipcover.

Here's some more to add to the list...

Growlanser: Heritage of War

Batman: Rise of Sin-Tzu. There were collector Editions that came with action figures packed in (Batman, Robin, Batgirl, and Nightwing) though I cannot remember if certain figures were exclusive to certain systems (e.g. Robin only available with Xbox packaging, Batgirl with PS2, etc.)

Robotech: Battlecry which came in an oversized CE box that had a window for the came case.

I'm pretty sure SMT: Persona 3 came in an enclosed box whereas SMT: Digital Devil Saga had the 3/4 enclosed sleeve so you could fit the 2nd game in with it. In that regard, there were SEVERAL compilation packs that came with the 3/4 enclosed cardboard sleeves.

.hack//G.U. V1 Rebirth came in an oversized box with an action figure.

I'm sure there's more, I just can't recall any others at the moment. ^^;

SMT Devil Summoner Raidou Kuzunoha vs King Abaddon has a box/game/Raiho plush doll.

Also confirming what's already been said. Dragon Quest 8 came with a box, Persona 3 came with an box/artbook/game, and Digital Devil Saga came in a box that included the first game and space enough for the second game when it released. Growlanser Generations had a box if you purchased the premium version, but it could have not had a box if you purchased the regular version.

Final Fantasy XI had a whole lot of outer box. :)
Madden Anniversary had a slip cover (2010 I think?)

Actually only the black label print of Dragon Quest VIII included a box. The Greatest Hits did not.
Presumably the difference is that black label included a FFXII demo and the Greatest Hits probably didn't.
I can't recall if the manual was placed outside the disc case or in, but I do remember the manual in Star Ocean was originally placed inside the box outside the case (it was a 2-disc game, and though the manual can fit in the case, maybe it was a tight enough fit they didn't want to risk squishing?).

Though I can't remember for sure, maybe the GH version of Star Ocean shipped without a box.

updated list again. some stuff seems obvious like the guitar hero where you assume a box because maybe there's a guitar included but I think this could be real helpful to any Ps2 completionists since some games it inst so obvious if they originally came with a box/slipcover.

The only reason that version of .hack came in a box is that the LE version included an action figure. There was also a regular version with no box or slip cover.
