Not too many rares anymore,
The rarest pal console would be the 3D0 FZ10.
Others:
NTSC-J DC Seaman edition
I have a Japanese sports edition DC. Sounds fishy? To me it does. I've taken it apart and it's a Jap Mobo, older model with the metal pipes. Stickers on the case are NTSC-J. I'm not sure about this, It might be rare if it's real. Looks like the regulation 7 with a sports lid. I have a regulation 7 as well.

Panasonic Q Gamecube.
I knew they'd be in limited supply and I really liked the way they looked so I grabbed one off of eBay before the price jumped. I'll never sell it, it's awesome. It looks like it's been beamed to me from the future.
I also have a 3DO and a Saturn but those aren't up there with the Q to me.

Maybe Panzer Dragoon Saga, but it doesn't seem that rare to me because its so readily available on eBay. Wild Guns would be my next choice. It only has a rarity of 4 (or is it 5?) but It shows up on eBay far less and took me awhile to get my hands on it.

uhh....are GBA e-readers considered rare? I also have a jungle green Nintendo 64, but the original controller has been all but destroyed >.> i should get a replacement.

I have a Sega CDX but too bad it's engraved by whoever sold it and it doesn't work.
However I have a complete SEGA DS-16 demo arcade unit. Pretty good condition considering. Didn't have the monitor so we have a 13" TV in there. Still works great. It's beautiful when it lights up. :) I'll post pics if interested, not sure how common the whole wooden arcade unit is. Got it years ago for $199 at a flea market with my Dad before a video game store closed.

I'm not sure if I posted in this thread before, but the rarest I think I own is a Famicom Twin. I do have the various Famicom GBA's but I don't really believe they're what you'd call rare.

My two rarest consoles would have to be a GoldStar 3DO and an NEC TurboGrafx-16. I got the 3DO for $15 at a yard-sale with a bunch of games.

Just picked up a playdia, so yeah, my Playdia is rarest. Maybe the Hitachi HI-Saturn is rarer? I dunno, have one of those as well.

A PAL toploading NES. One of the rare times where living in Australia has actually helped with getting something related to retro gaming. They're not really rare though, more just in heavy demand.
My wife-to-be has a special edition Pokemon GBC and an Australian 25th Anniversary Edition Red Wii with the pre-installed 25th Anniversary Super Mario Bros. Again, not that rare but in demand.

None of my systems are rare. All of them can be replaced with little difficulty.
However, I do have one special edition system in my collection. It's the Pokemon Gameboy that was released when Pokemon Yellow came out. I was on vacation in Florida at the time. Instead of buying souvenirs, I bought this Gameboy instead.
Later, my Dad told me that it was a good thing that I had bought the system in the States, because one of his co-workers was looking for one and couldn't find it anywhere in our city.

Nothing in my collection is particularly rare; just some relatively uncommon stuff. Rarest would be the JVC X'eye, and perhaps the NES top loader. Like I said, not particularly rare.

At the Oklahoma Video Game Expo, I got myself a boxed Emerson Arcadia 2001. It's not too crazy rare or even really wanted by many people, but I had three or four people who stopped me on the way out of the convention to look at it and tell me they wished they could have gotten it. It's one of those machines that you don't really think about collecting until you see one in person, I guess.

the vectrix works like a dream, its missing its little screw on black knobby thingy for the controller (that little joystick thingy) but other than that its just got the usual bumps and such any used system has and it all works

Not exactly rare, but I have an Atari Video Pinball console from '77 (I think). I know it works, but I've never actually hooked it up to test it. I may just do that tonight...
EDIT: Hooked it up. It works fine, but I have a resistor to replace in the left flipper circuit and a new speaker to pick up...
