What kind of popups specifically?
The only eBay popups I've ever seen is when you go to or exit the eBay main page...it'll sometimes pop up a window that has a "featured offer" type thing that has a design similar to the eBay main page.
If its just generic spam popups, get the latest Ad-Aware 6.0 from download.com, and then use the built-in update in the program to get the latest Reference File. Scan your computer and that should eliminate all the spyware and junk.

Yeah, I get the "special offer" ones anytime I'm using someone elses computer that doesn't have a pop up blocker.

Pop-up blockers are awesome. I haven't seen a single pop-up since I started using Pop-Up Stopper Pro.

Or use Netscape or Mozilla. They have built in pop-up blockers.
Although they both are buggy when it comes to eBay.

Stopzilla works for me.
I haven't had a pop-up in almost a year, and the little black list says it's blocked 92280 pop-ups since November. 90 thousand. Stopzilla saved me time and a new mouse.
I'd hate to think how bad it is without any kind of pop-up blocker.

Haven't you also found that it interferes with other sites that you want to pop up? If you click a link on this site, does it cause problems?
Also, aren't there quite a few sites that won't let you access content unless you allow pop ups?

A while back, it had problems when a site would open a Flash window, or something along those lines, but that problem was fixed a while back. Planetemu is a good example, but Stopzilla works fine there now.
As for sites that require you to turn off your antipop-up program, all you need to do is click on the "allow pop-ups" button, and when you leave the site, turn it back on. The systray icon is red when it's blocking, green when it's disabled, and flashes every time it blocks a pop-up.
Needless to say, I love Stopzilla, or any anti pop-up program out there, for that matter.

Mozilla has a setting in it's preferences that allows you to choose which sites you wish to allow pop-ups on.

I use three different programs to thwart popups and spyware.
Ad-Aware and Spybot -- using these in combination will remove nearly all the tracking, spyware, and other bs on your computer.
Pop-Up Stopper -- works great and after it blocks one your cursor will change to a red no sign (circle with a diagonal line through it) for a length of time you set. That way you can tell if you missed something.
All of these are free without a time limit on their use. I cant recommend them highly enough.

The blocking software only blocks non-requested pop-ups. If you click a link that is supposed to open a new window, it will. If a script generates the pop-up, it won't.
