I really dislike the Dreamcast pad. It feels fine when you hold it, but the cord connects to the bottom of the unit, which unbalances the controller when you hold it. The N64 controller was also pretty bad. I've heard the 5200 controller is a nightmare, but I've never had the pleasure of holding one myself.

I voted for the N64 controller - not so much because of the usefulness or ergonomics, but because the joystick is such a high-failure item. I purchased 4 replacement controllers due to this very problem. If you take the stick apart, there's usually a white powdery residue inside them which is the remnants of the plastic parts. They either don't grease these well or they don't grease 'em at all at the factory.
I recently found out that you can purchase replament sticks - instead of paying ~$20 a pop for new controllers, you can get the stick only for about 3 or 4 bucks - they take about 5 minutes to replace. I also shoot a little grease in them prior to assembly....it seems to extend the life a bit.

Intellivision I, II and III - It's not on the poll list, but I fine these thing to be just horrible. I like the system, which is why I modified mine to have joysticks, not the crummy pad. I also find the side buttons rather hard on the fingers, after extended usage.
Atari 7800 - They are joysticks, but for some darn reason, they don't fit the hand very well. After a decent length of play, my hand hurts like hell. Only issue is that the 7800 treats each button different (I'm pretty sure on this), so you can't always just plug in a regular joystick.
N64 - My brother-in-law has this system. Its a cool system, but that controller is a bit too much, in side and layout. Sure, you can get used to it, but it still hurts my wrists after awhile.
As for other systems, I either don't mind them, or don't have these - as is the case with the X-Box. I've seen those, and they do look uncomfortable, but since I never tried one.
