some games get released, then changed so that the later released versions are different in some way. i only know of 2 games that this has happened to:

n64-legend of zelda ocarina of time: in the earlier releases the music in the fire temple is different, they changed it because it was too similar to some ancient chant.

n64-mace the dark age: when you are playing in 1 player mode the upper part of the screen says press start, in some of the earlier versions it says insert coins.

anybody know of any others?

Wasn't Night Trap toned down in later releases?

I don't know if this counts, but Contra became Probotector for the Europe release with the humans changed to robots. And I think they took out the hamster in the microwave trick in Manic Mansion for the PAL release. I'm sure a NES expert could confirm or correct that one. :)

I do know afew Intellivision games were changed in between production runs, usually improving control and whatnot. Lock n Chase and Auto Racing are two that come to mind instantly.

I heard Xenogears was changed a bit the second time it was pressed. This was many months after the first pressing. It was hard to find before the second pressing. I heard the relgious (or inte religious) stuff was toned down. This could just be a rumour.
