Which is the best way to see if there are differences between a proto and a final released version?

other than playing both games ALOT, you can dump the Prototype and compare it's rom against that of the released version.

How do you compare the roms? Is there a software or it's just about using something like "duper", "ucon64" and so on?

I too have wondered this for saome time. I have often heard of one comparing a proto and a final one for one and finding they were "byte for byte identical."
All I know is hat if you did that w/o a program that did it for you, you'd have one long boring text to read...

I don't know about other systems per say, but for SMS games for example, you could compare the checksum to see if they're identical. Also, SMSPower has some tools that'll check and compare each "page" of the rom against another.
I think there ar other programs that'll compare files too, though I've never used any of them.

Plain ol' vanilla DOS can do it too. Or you can do what I do, and run the ROM through a ROM verification program (i.e. a Good* tool).

Many Hexeditors can do it. Just open both the released version and
your dump version and "compare". The hexeditor will show you which data,
if any, that is different in the two.

dos promt command: fc /b file1.nes file2.nes
replace file1.nes and file2.nes with whatever files you want to use
