So what are some great games out there plauged by slowdown on the original system? The more obscure the better, and while this topic is directly influenced by Epicenter's recent work (and my need to get some good NES carts to play on the system) feel free to talk about any games whatsoever.
Oh, and I already called Contra Force and TMNT II on the NES ;D

Super Ghouls N Ghosts.. both the SNES version (original system) AND surprisingly enough.. the GBA one too. :)
As for others.. Guardian Heroes and Blaster Master bogged down at times.

Castlevania: Symphony of the Night (Saturn)
It was great but the slowdown really hurt gameplay at times.

Super R-Type (SNES) but at least it makes it easier
and there is always R-Type 3 which has nearly no slows
Gradius 3 (SNES) alos horrible slowdowns but a great game though

Sonic Chaos for the Master System.
Shenmue (2) for the dreamcast.

I can't believe no one's mentioned Sonic 2 yet.
The greatest one-player game that I ever endured despite frequent, unforgiveable slowdown points. The greatest split-screen platformer that I have ever played that is nearly unplayable because the frequency of slowdown is doubled.
This game alone is reason enough for me to buy that overclocked Genesis that Epicenter is promoting.

Great games
Contra Force
LOL
Classic-wise, Gradius 3 and Super R-Type come to mind for me, and as far as current consoles go, Champions of Norrath is hit by slowdown every now and then. :o

I've been playing Vectorman lately and it has some slow down issues.

Not obscure,
But Zelda 1 has it pretty bad in some points.
And definitely SMB3

Great games
Contra Force
LOL
Yep, had to make sure nobody claimed that one. Don't know why I lumped it with TNMT II though :0

Original R-type anyone? Wait... maybe that just had flicker problems... it's been a while.
Current:
Record of Lodoss War is a great game, but has some of the worst slowdown I've ever seen.

Metal Slug 2
Makes the game a little easier though.

I've read that Super R-Type has a lot of slowdown that's fixed in the sequel. I've got the cart, just don't have a Super Fami to play it on yet.

Do bad frame rates count? If so, a lot of the Jaguar's collection is worth mentioning... especially Hover Strike, Checkered Flag, and Fight For Life. It's too bad, since these games could have been excellent if they got a nice 30 fps.
Faceball 2000 on both the Gameboy and SNES could have been a lot better too (although I enjoyed it anyways)

Super Bomberman on the SNES...
I - W..I..L..L - J..U..S..T - R..U..N - A..W..A..Y - F..R..O..M - T..H..E - B..O..M..B -! LOL
I remember wondering what the deal was with the SNES and slowdown back when it was current... the 2600 never slowed down... ;)
With many Jaguar games, it appears that some games skip frames, without slowing down... Tempest 2000 comes to mind.

Valis III on the super famicom was too slow for me but it was a great game when I could play it.

Most shmups are unfortunately plagued with slowdown. For example, Contra III on the SNES, or G-Darius for the PSX.

Crystalis for the NES, as I recall, starts to get a little like molasses in January towards the end when you're trying to climb to the top of the tower.
And I don't know if this counts or not as "classic" yet, but Warlocked for Gameboy Color can really crawl sometimes. You almost start to feel sorry for that poor overtaxed 8-bit CPU inside your GBC when you've got, say, forty to fifty units on the battlefield @_@ .

surprised nobody mentioned this.. maybe i'm the only one that thinks it, but IMO the loading times in Halo are a b*tch... especially when you're running through a door into a room full of covenants, and then the game pauses to save/load.. which then gets me out of my "groove"... i'd be all prepared to run in and kick a$$ and then it starts loading and i'm just sitting there waiting.. and then the loads done and i'm back in the game and unprepared..
maybe its just me but thats one of the latest games that i've played that seems slow
