Is the Baseball Stars on the Neo Geo the same as the NES version of the game? Or is the comparing apples and oranges? Also what are some good games for the home console Neo Geo that are not SHUMPS of fighters?

Nope - not even close to the same game.
As far as good games for the Neo go, here's some for starters:
Metal Slug (1-4, X)
Bust-A-Move
Bust-A-Move Again
Neo Turf Masters
Neo Drift Out
Twinkle Star Sprites
(there's more)
Plus all the fighters and SHMUPS you don't want us to mention. :D

Baseball Stars on the Neo is suspect, but Baseball Stars 2 is crazily fun. Theres no team building like in the NES game, but the graphics, sound, and playability are damned good. I still rank the NES Baseball Stars as my favorite baseball game, but BS2 is second.
NES Baseball Stars > Neo Geo Baseball Stars 2 >Neo Geo Baseball Stars > NES Baseball Stars 2

sengoku is nowhere near as fun as i used to think so,i just got it recently after not playing it in ten years.magican lord is always good though!

There are plenty more, I was just giving a sample.
I happen to adore Nam 1975, Magician Lord and Windjammers.
Despite what a lot of people say, there are MANY fun games for the Neo, and they aren't fighters or SHMUPS. However, everyone knows that there are plenty of those that kick ass as well.

I've been into Neo geo for a couple of years are there are loads of great games that aren't fighters & shooters. It's not just a platfrom for collectors.
As mentioned Windjammers is great, mainly in vs though.
Also:
the Sidekicks series, Soccer Brawl, League Bowling, Street Hoop, Top Hunter. Oh and don't forget the wonderful Legend of Success Joe :)

League Bowling rocks so much. One of the most fun games on the neo, especially for a party.
