Who is Nintendo's last new mascot?
Animal Crossing people don't really count since they are not lead character types.
They no longer own Joana Dark.
So who is it?

no way. Mario is still their biggest mascot, followed by link. Just because there is a bunch of Metriod games coming out RECENTLY doesn't mean samus is the new mascot.

Pikmin is definitely their latest big franchise. I can't really think of any new ones that have come out already.
