I did a search and could not find a list of top GBA games so I figured I'd start one. Okay, you all know how these lists work, so begin!
Note: If such a list already exists please someone point me too it, cause I searched around here for about 30 min and couldn't fnd anything.

I second Metroid Fusion and I would add Castlevania Aria of Sorrow, Megaman Zero (I havent played Zero 2 or 3, but I really liked the first) and any Megaman Battle Network game.

Second on Fire Emblem and Pinball of the Dead...I'd also recommend Medal of Honor: Infiltrator (NOT Underground!) and of course Warioware!

I really enjoyed Klonoa: Empire of Dreams and Boulder Dash EX. Both are very fun games. Super Mario Advance 4: Super Mario Bros. 3 was really fun too.
But, actually, those are the only good ones I own....

I second Boulder Dash EX, Metroid: Zero Mission, Kingdom Hearts: COM, and Mario & Luigi: Superstar Saga gets my vote for best GBA game ever.

I guess you could add Final Fantasy Tactics Advanced. I had fun with it, but I didn't put 100+ hours into it like some of my friends did. Overall I haven't been too impressed with the GBA library; way too many ports and crap.

I got bored with Final Fantasy Tactics Advance fairly quickly, mostly because it was just too damn easy. Other genres can be fun with a low difficulty, but tactics games have to be tough enough to require you to, well, use tactics, or else what's the point? I also disliked the racial limits of classes, and I've never liked having skills attached to items. It's very limiting.

What fortunate timing! I just happen to be writing a pile of GBA reviews for my website as part of my latest site redesign (being offline usually spurrs this), and I've been thinking of my favorite titles. The Advance has a large library of quality games that have been overlooked, and I suspect this will help it become a favorite with the classics and collectors crowds in the years to come.
Anyhoo, here's a few suggestions:
Advance Wars 2 - I'll say this is the best game for the portable; fast, complex, endlessly playable, and just refined enough from the original to make it perfect.
Kelly Slater's Pro Surfer - I'll go to my grave insisting that this game is a bona-fide classic. No doubt it would help if you were an Atari Lynx fan back in the day, but I believe anyone who devotes the time will love it to pieces.
Hikaru no Go 2 - Japanese import, a game based on the board game Go, using characters from a Japanese comic. The glossy presentation and beautiful polish elevate this board game to something truly brilliant. And the ability to collect and customize dozens of playing stones is the icing on the cake.
Motoracer Advance - A motorbike racing game with blazingly fast scrolling, stylish graphics and just a touch of humor. It's a little obscure, but don't let that bother you at all. This is a great racing game and should belong in everyone's library.
Pac-Man Collection - It's Pac-Man. Used copies sell for seven bucks. Need I say more?
Sheep - Computer classics involving a sheep dog which herds sheep across obstacle courses. It's varied enough with just enough variety to keep you returning, even if only for short bursts.
The Pinball of the Dead - Everyone already knows how great POD is. It's one of the reasons handheld gaming exists. It's perfect for long car rides, especially when it's too dark to read.
Medal of Honor Infiltration - Adding a degree of stealth to the Commando genre gives this game a fresh breath. Another excellent example of how traditional 2D games can still hold our attentions.
Three Stooges - Does anybody know that Three Stooges was released for the GBA? There are a number of great computer classics that came out well, so do yourself a favor and grab a copy if you can find it.
Broken Sword - On the same note, another great game from the long-lost genre of adventure games. The cartoon graphics are terrific and the writing sparkles and snaps with an honest flair. Looking at this game, I sense that so many modern adventure games have regressed. Here's something to show your friends.
Lunar Legends - Finally (whew), I'd like to remind everyone that the GBA version of Lunar is as good as any other of the RPGs on the shelves. I actually prefer this one, if only for its writing, its compelling characters, and its sense of spirit. Most of these games are stale retreads, but Lunar feels fresh and alive, if a little too easy.

I'd like to add Virtual Kasparov. An early release that's tough to find, but an excellent chess program with a terrific tutorial mode. It's worth the price for that feature alone.

I only have the original GBA, so if it's too dark to read, it's definitely too dark to play GBA, hehe. :P
I really haven't gotten much play time out of my GBA. Ports don't interest me much, and a good portion of the library doesn't appeal to me either (yes, including all the big-name titles; most are tired old rehashes that pale in comparison to whatever they're copying).
The title I put the most time into is Castlevania: Circle of the Moon. At the very least, it's a heck of a lot better than the other two CV titles on the system. The Fire Emblem games are all good too. The second and third are just rehashes of the first, so really any of them could be put on a top 10 list, but since this is probably a US-centric list, you may as well go with the second one.

For racing games, Need for Speed Underground 2 is REALLY good. It approaches PS1 quality graphics. It's got like 80 events, consisting of circuit races, drag races, and drift events, and there are 18 licensed cars. It's definitely worth it.
And Mr. Driller Ace is easily one of the best of the series. You'd have to import this, though.

Hate to admit it, never thought it would be but I LOVED the SIMS games for GBA, just finished URBZ, strangely I DON'T like SIMS on other formats which is probably in stark contrast to most people......... :D

I'd second most of what has been mentioned (Metroid Fusion/Advance Wars 1 and 2/POD/Pac-Man Collections, etc). I'd add Super Puzzle Fighter to my personal favorites list. One of the few ported games that made me :eek 2: At times I could have sworn I had a PSX disc spinning inside my little GBA somewhere.
Phantasy Star Collection is another little cart that makes me all warm inside (despite the PS1 save bug). Something really cool about having that many hours of game in such a small container.
