Out of what I've played, Crystalis.
EDIT: Forgot about Willow when I originally made this response. That was good too.

Dragon Warrior III. I'd say DW4, but I think they introduced too many gameplay elements that didn't work, such as poor ally AI. I think both DW3 & 4 are way better than all three NES Final Fantasy games.
If the NES got a good port of Quest of the Avatar (like the Master System did), this would have been no contest.

I agree....either Crystalis (which I think is more of an action/RPG) or Dragon Warrior 3 or 4.

Shadowgate or the Uninvited were great

Ultima Exodus has entertained me for years. To me it has the most substance of any NES RPG, but it's low in the graphics department. The sheer amount of things to do at the game's onset is overwhelming, and it takes some patience (and probably some research) to do it all. But that's one of the best things about it. It's for those that like to work on a game.

Crystalis. Absolutely incredible game. And where's the sequel love, eh?

I kinda doubt SNKP's ability to make annother one. They are to caught up in the Fighting Game SNK (not that thats bad) ...I'd love to see one though!

No one's mentioned Willow yet? For shame.

No Faxanadu for action RPG mentioned yet? Shame on you folks. :D Actually Legacy of the Wizard is very good too, if you know what to do...once you do, it's so great.
Of course some may say Deadly Towers is the best Action RPG. LOL

Earthbound Zero, no doubts about it. Magic of Sheherazade is a really good Action RPG, and so is Deadly Towers, regardless of what anyone thinks. :)

Dragon Warrior 3. Final Fantasy had a crappy combat system, a complete lack of plot, and was just a chore to play. DW3, on the other hand, was simply fantastic in every aspect, and is still one of my top rpgs today.

This topic just proves that when you ask a question like that you're going to get a million different kinds of responses because everyone has their own personal opinion of what qualifies as an "RPG". :P
I personally think the NES did Adventure games a lot better than true RPGs, what with the Zelda games, the StarTropics games, Crystalis, Faxanadu, Willow, etc. And as others have pointed out, the point-and-click adventures games like Maniac Mansion and Shadowgate were really good as well.
I have tough time picking what I think would be the best traditional RPG. For one, I haven't even played Dragon Warrior 2-4 or Final Fantasy 2 & 3. However, as far as strategy RPGs go, Fire Emblem is one of the best ever made, so I guess I'll pick that as the best RPG on NES in my opinion. :)

For standard rpg fare I would have to say Final Fantasy. As far as the action rpg's, I always liked Battle of Olympus.

Dragon Warrior 4 for me...the first game with a plot I actually thought was kind of neat, having everyone's story weave in together at the end. Although Final Fantasy is the only game I actually videotaped myself beating for posterity.

Definitely Dragon Warrior 4. I would count Earthbound Zero, but it's not really a release. Crystalis was great, too.

I'm not a big fan of the Ultima series, but I was pleasantly surprised at Quest of the Avatar when I played through it. What is it you dislike about the game? I'd put it in my top 5 NES RPGs.
Warriors of Destiny on the other hand...

Quest of the Avatar on the NES is a good game, but it's a pretty poor port of the original. They simplified the gameplay too much, taking out a lot of the role playing elements. This is a problem with all console Ultima ports (with the Master System U4 being the sole exception).

I like old PC ports like AD&D Pool of Radiance and Wizardry 2 Knight of Diamonds myself. Genghis Khan is another fav although it would qualify as a simulation/strategy/RPG.

^^^This is exactly how I feel. DW4 had some great ideas, but they were just too new and too experimental. DW3 is gold from start to finish so that's my pick.
And ubersaurus summed up how I feel about Final Fantasy:
Final Fantasy had a crappy combat system, a complete lack of plot, and was just a chore to play. DW3, on the other hand, was simply fantastic in every aspect, and is still one of my top rpgs today.
Finally, if you're talking about action RPG's, Crystalis takes the cake with Willow coming in a close second (and no I don't consider the Zelda's to be action RPG's).

Toss up between Final Fantasy or Dragon Warrior (ive only played the first DW)
But Actioin RPG i think star tropics
I dont know what people Classify games like Shadowgate as but if people considere them RPGs then 1. Shadowgate 2. Uninvited 3. Deja vu

Dragon Warrior 4's probably the best. It was a late release title that just got everything right by the time it came out.
Star Tropics kicked ass but I found it way too difficult. I always get stuck and then just die repeatedly. Not fun.
My favorites though are the original DW and Ultima Exodus, but for soley nostalgic reasons. Not for any merit of their own. :P

As far as Action RPG's go, Crystalis wins in a landslide. Nothing can even compare to it.
I don't really play turn based RPG's to often, but if I had to pick one I would go with either Final Fantasy or Dragon Warrior 4.
