I'm in the same boat as you...I recently (about a year now) got totally hooked on shmups for the first time. For pce/pce-cd I like gate of thunder, blazing lazers (aka gunhed), galaga 88, and gradius 2. I just bought a saturn, and I only have Dodonpachi so far and it is sweet. I don't care for SNES shmups too much, but try r-type III. There's only a handful for neogeo, and I don't know them. For psx there's Gradius Gaiden (import) G darius (cheap!), Einhander, and loads of others. I only have air buster (decent) and twin cobra (ok) for genny, but I hear thunderforce III is the genny shmup to get.
The psx and saturn are just riddled with shumups! I'd like to mention the DC tho, just so you can play mars matrix!!! They've got ikaruga too (which I have for GC, but I hear is the same if not better for DC) ... Don't tell anybody but fire up MAME and head for the genre section shooter.h and shooter.v and try some stuff out before you shell out $50 for some of these titles. Good shmups are expensive.

The Genny and the Saturn are the systems to get if you want a beefy shmup collection -- approximately 20% of the Japanese Genny library (about 80 titles) are shmups. I'm relatively actively collecting them, myself. :)
My Genny recommendations are Gaiares and Granada. Best shmup ever made, in my opinion...definitely worth picking up if you're at all into free-roaming top-down shooters. :) I only own two Saturn games, myself, so I can't really help you out there. If you've got bandwidth to share, though, check out the Saturn Shooting Special (http://www.archive.org/movies/details-db.php?collection=game_replays&collectionid=retro-core-saturn-shooting-special). Rather interesting for a shmup fan such as myself. ;)

I agree. Any shmup fan should focus on the Saturn's library.

The Saturn does have some good shmups, but you'll spend a pretty penny trying to build a collection, especially if you are going to import, which I assume you would as the best shmups in the Saturn collection are japanese. Most of the good games run around $50 or more - Batsugun, Battle Garegga, etc.
Dollar for Dollar, I'd start with the Genesis, SNES and TG16/PC-Engine. Genny and SNES shmups are a plenty, especially US/NTSC versions. These are easy to find, and not as costly. There are some good deals on MegaDrive shmups, if you are going to import, and they won't be as costly as a Saturn games. However, some MD games require a converter to play. A Game Genie will work on most, but later releases were region protected and you'll need to either find a code to use with the Game Genie or buy one of the more HTF and costly converters like the Nitro 2, Mega Key or Magic Key III. Same thing goes for the TurboGrafx 16 and PC-Engine. Some of the more HTF PC-Engine games will cost about the same price as Japanese Saturn shmups, but there are many you'll find for $20-$25 or less.
If you do import, especially through ebay, I'd recommend buying a few at a time to cost down on the price of shipping. Don't buy them piecemeal, you'll spend a lot on shipping.
I've bought many of my PC-Engine shooters from this seller:
http://search.ebay.com/_W0QQsassZhit-japanQQhtZ-1
his prices are fair, shipping is reasonable and quality of product is very good. He also sells lots of Saturn, MegaDrive, NeoGeo CD and Playstation imports. I'd highly recommend him.
Some good deals he has going right now on PC Engine shmups:
Legion $12
Barunba $13
Super Darius $12
Armed F $20
