since there are GTA logo on 1 side, isnt 1 number missing then?

Yes, it says that the sixth side of the die has the logo on it. But you could always submit the logo for the number six. Like, if you roll logo + 3, you end up with 9.
The GTA: SA logo is on the side where the six should be.
So if you roll 2 GTA: SA logos... thats twelve.
The one is still there, on the opposite side.
