a slightly harder genre to get decent examples of. here's one that i could think of though in the time between "omg, great thread idea" and "shit, maybe TOO good".

the first form of the ultimate being in parasite eve 1. the creature is probably half the size of aya.

Most of the Mega Man games, where the bosses are pretty much the same size as you. That is until you get to Wily's castle and have to fight some big robot contraption.

How about "Judgment Type 28" in House of the Dead 2? He's this tiny little flying gargoyle thing controlling this large golem. The golem isn't that hard to knock out but then you've got to hit this annoying small high-speed flying thing 3-6 times. Not easy to do.

The Serv-Bot in MvC2 is tiny, and you usually have to duck to hit him. Not a 'boss', but besides HotD2 mentioned up there, I cant really think of anything.

there's probably some shooters where you fight small but nimble spaceship bosses.

There's a boss in Gunstar Heroes known as the Minion Soldier (he's on the Black's Dice Palace game board) who is very damn petite, but despite his size, he's able to toss you around like Michael Clarke Duncan could toss Danny DeVito. The Minion Soldier is one of the tougher bosses of the Dice Palace, made harder by the fact that it's difficulty to shoot a small moving target, so good luck against him.

The only other one I can really think of is Bob the Goldfish from Earthworm Jim (and EWJ2 as well), but... I'm not sure if he counts. Really, you just walk up to him, and the fight's over. LOL

Its been a while since I've played it, but it seems like the last boss in Space Invaders for PS1 started out huge and slow and got smaller and faster the more you shot him. By the end, he was just this little spec zipping back and forth. A real pain in the butt. I didn't get him, or his retro arcade cabinet level the first time I played through on normal, so the real last level might only show up on hard.

The Skeleton boss on Wizards and Warriors (NES). It starts very small, but gets really big before you finish it off.

No real Bosses, but the enemie Mover from Final Fantasy III / VI (Super Nintendo) are very very small. @_@

Final Fantasy Adventure (GameBoy) was one Boss, which was only so big like the hero. Most Bosses are much bigger, but I think it was Dark Lord, this one was very touch but too very small for a Boss in this game. And Julius 1st version was too so small like the hero. But you must fight against 3 from them.

Jinx from Super Mario RPG is probably the smallest I've seen...and maybe the biggest pain in the ass too LOL

I mentioned the Spider Guardian from Metroid Prime 2 over at the Biggest Bosses thread in contrast to this diminuitive guy compared to Quadraxis. I gotta admit... the Spider Guardian fight aggravated me more. It was more like a needlessly frustrating puzzle instead of an all-out John Woo-action style fight with guns-a-blazing. All things considered, I would have preferred a John Woo fight instead of the hell that SG gave. Augh.
