Today I finish my test with Crystalis NES. I have test the normal game ROM and the Prototype ROM side by side with 2 Emulators.
I talk to every people I found in the game and completed the game now.

1. I found no text differences :(
Maybe I have not found everyone or not talk to everyone at every time, or with the right person.

2. I found some differences, which are not so important or maybe have only something to do with the Emulator I used.

Prototype:
1. Background screen flickers, when you talk to someone or a messages appear. But this is only an Emulator problem, I have test the Original Prototype on my Super Nintendo with Tri-Star Adapter and there the screen doesn't flickers by messages.

2. At the ending the screen flickers only 3 times red when the hero and Mesia escape.

Normal Game:
1. Background never flickers by messages. To not on real Hardware.

2. At the ending the screen flickers 4 times red, so 1 time more then the Prototype. I have test it more times, always the same result by both.

I have not test the 2. difference on real hardware, so I am not sure if this is happen on real hardware too, or if this is maybe only too an Emulator problem or difference.

I found text differences between the proto and final version when I compared the two years ago. Nothing MAJOR mind you, I think there was like, some typos fixed, and that was about it. But there were differences.

I found the text differences by comparing the two in hex editors, not by actually playing the two side-by-side.

I owned the actual original prototype cart for a time, and remember finding graphic glitches when playing it through, but that was mostly due to dirty connectors, and those problems don't exist in the proper rom dump. I don't recall the screen flicker you describe, but it's been like, almost five years since it was in my possession.

The screen flicker happen only on Emulator, not on real hardware.

And yes, I know that the ROMs seems to be different in a Hex Editor. I see the differences myself. But I found noone as I played both side by side. Maybe these differences are not appear in the real game. Or that the ROM is only in Hex Editor different, but maybe it has nothing to do with the gameplay itself. That you found no different text or message in the gameplay?

It's been so long since I looked at the two, I can't say for sure. I'd be a little puzzled as to why there is unused text in the proto that they change/fix up in the final release, and it's STILL unused.

But overall, yeah, they're nearly identical.

Does anyone know what the value($) of the Crystalis Proto? (and might as well see if anyone knows what a Megaman 2 Proto is worth?)
Thanks!
