(NES)- The Tengen versions of Tetris and Ms. Pac-man, (although relatively hard to find), have a couple of good of co-op modes, and are generally great games.
(N64)- Also, Goldeneye for the N64 is an exellent game with co-op mode. On a side note, there is a cheat code for Diddy Kong Racing that allows you to play a two-player adventure mode, although I do not belive that it has anything to do with teamwork
(NintendoGameCube(sort-0f :)))- Try team battle on both Super Smash Bros., and Super Smash Bros. Melee; both games are cool and pretty cheap;)

You can't do co-op on GoldenEye, it's just deathmatch.
I played some co-op Battlefront II last night and it was pretty fun, but a bit confusing with the split screen.
SNES-Secret of Mana.
Clay
The exclusive "bonus game" included on the PS2 version of Half Life, called Decay, is for 2 players (ideally) in which the player(s) are two female scientists during events leading up to the actual accident which starts Half-Life.
I say "ideally" bc you CAN play it alone, but you're constantly switching between chars, & I guess some situations/puzzles require cooperation between the two.
Also, you cant save your progress in it, so it takes a while to play. I tried it solo once for about 20 min before I got bored & blasted an NPC scientist in the face.
I second the Baldur's Gate/Champs of Norrath series.

Splinter Cell Chaos Theory. Great Offline CO-op Mode. The controls take some time to get used to but the game is great!

You know, Battletoads is my single favorite video game of all time, but I've never had much luck with the co-op mode on it, mostly because I don't know anyone at my skill level in that game (I'm lucky if I can find someone that can beat the third level). If I were to ever find someone to play with who is as good as me, well, that would be awesome.
I'd also vote for the following:
NES
Battletoads & Double Dragon (the difficulty isn't quite as harsh)
both Chip N' Dale Rescue Rangers games
River City Ransom
SNES
Secret of Mana
Zombies Ate My Neighbors
There's some really good suggestions. I'd like to add the following:
NES:
River City Ransom
Double Dragon 2
SNES:
Final Fight 1-3
Goof Troop

River City Ransom is my fave. Also, Super Mario Kart or Virtua Tennis are great too.

Operation Flashpoint: Cold War Crisis (PC) wins for me. Best co op ever.
Sven Co Op for Half Life is pure sex when it comes to balls-to-the-walls action, but I generally prefer to play Operation Flashpoint when I LAN it up.
Off the top of my head, some other co op games I found enjoyable and in alphabetical order:
Ghost Recon (PC and PS2) (never played the Xbox/GC versions)
Gigawing (Arcade/DC)
Hidden & Dangerous Deluxe (PC) (bonus: it's freeware now)
Ikaruga (Arcade/DC/GC)
Project Eden (PC)
Rainbow Six series (PC)
SWAT 3 (PC)
System Shock 2 (PC)
Ikaruga and Gigawing work awesomely co op because of the shield systems in the games, allowing one player to run cover for the other. With a little teamwork, you can totally dominate the game.
Hidden & Dangerous is awesome in co op mode, but you're going to have to wrestle with the game's controls and quirks before you can really get into it. Hell, I liked the solo game mode a good bit, too...but that last mission in the main campaign was a motherfucker with those hidden snipers and such (sniper town in Allied Assault has NOTHING on this level)
I also vote for Contra on NES. That and Ikari Warriors is a blast with 2 players as well.

You owe it to yourself to play Phantasy Star Online (Episode 1 & 2 for your Cube). You'll learn to love your friends and hate them very much at the same time while you play for the 20th night in a row.
Pocky and Rocky for the SNES is great with two players.
