Let's see...I'm pretty sure all I have is on Xbox -
Midway Arcade Treasures 1

I might be forgetting some other stuff as well, but it's not coming to me.

Do you mean compilations all on one cart / disc, or are you also including things like the Halo trilogy and the two GTA trilogies?
There are also those bundles, where two similar games are bundled together, Ie, Medal Of Honor Frontline & MOH Rising Sun... I think the Snes and Mega Drive also had similar Telstar bundles like this too...

Just compilations where all the games are on one cart/disc.
PS2:
Midway Arcade Treasures 1
Namco 50th Anniversary
Activision Anthology
PS:
Arcade's Greatest Hits: Atari Coll. 2
I had Intellivision Classics & Activision Classics, but sold them off, I got rid of AC because the PS2 Anthology is better, & IC is just plain...bad.

The MegaDrive ones were awesome back in the day. I'm not generally a fan of compilation discs though, especially double packs - with those i'd rather have both games separately

I've got the Genesis 6-pak. That's a great compilation. Whenever I take my Genny 3 with me whilst travelling I always bring the 6-pak. One of these days I've got to get a hold of a Nomad to do it in real style. :D

I'm not usually big on collections, since if you can get the games being compiled individually, it's usually cheaper.
I do have Super Mario All-Stars and Sonic Gems though. I enjoy them both very much for different reasons.

I don't think I own a single compilation. That sounds crazy but unless you count Mario/Duck Hunt then I am compilation-free. I just don't like them and I prefer to have original versions of most games in any compilation.

Atari Collection (PC)
and many others... I'm missing a lot of games.

Only listing systems which I actually have listable games for.
edit -- fixed names of the two PC collections I'd forgotten the name of, added "10 Solid Gold Hits Vol. II" for PC, which I'd forgotten (and never actually installed before... it's just been sitting in its box in the basement. I should, I guess. :)).
NES (cart only)
--
Super Mario Bros./Duck Hunt
Genesis (cart only)
--
Sega 6-Pack
Triple Score (two games in the 6-Pack and the one other is terrible, so the 6-pack rendered this pointless.)
SNES (cart only)
--
Super Mario All-Stars
GB/GBC dual-mode (complete)
--
R-Type DX
GBC only (complete)
--
Micro Machines 1 & 2 - Twin Turbo (Micro Machines 2 handheld versions are borderline unplayable due to the high speed and close view distance (and some color choices, in the GBC version)... 1 is amazing, though. Unfortunately, unlike the original GB version of MM1 (which I have two copies of) this doesn't have link cable support, only system-sharing 2-player which that one had as well, but oh well...))
Saturn (complete)
--
Midway Presents Arcade's Greatest Hits: The Atari Collection 1
(I have Castlevania Chronicles for PSX, but there's no way I would consider that a collection. It just contains one game and a slightly altered version of that same game.)
N64 (complete except for as noted)
--
Excitebike 64 (includes original Excitebike) (lost manual)
Donkey Kong 64 (includes Donkey Kong (original) and Jetpac)
PS2 (complete)
--
Taito Legends 2
Outrun 2006: Coast 2 Coast (if this counts... it's pretty questionable, I probably wouln't count it most likely, but maybe)
GC (these are all complete)
--
Midway Arcade Treasures
Midway Arcade Treasures 3
Mega Man Anniversary Collection
The Legend of Zelda: Ocarina of Time/Master Quest (if this counts, considering that Master Quest was previously unreleased... but it is an N64 game, playable in N64 emulators, so it probably should)
Star Wars: Rogue Squadron III: Rebel Strike (because of the three old arcade games included)
Lemmings Paintball (includes Windows 95 versions of Lemmings (which I also have for DOS) and Oh No! More Lemmings on the disc)
PC (games are complete with box, manual(s), and discs unless noted)
--
Single or Multi Disc Game Collections
--
Sonic & Knuckles Collection
Sid Meier's Pirates! - Live the Life Limited Edition (the DVD version, comes on one DVD only and includes the Windows version of the original Pirates! Gold on the disc.)
Dreamfall Game of the Year Edition (included the original game too)
Commander Keen "Complete" Collection on Steam (quotes around "complete" because it doesn't include two of the games... still, I had the rest but not 5, so this was easily worth it!)
The Orange Box on Steam (sort of game and expansions in one pack, sort of this... I'll put it here.)
Disciples II: Rise of the Elves (also included original campaign, which I previously owned)
Disciples II Gold on Steam (includes yet another copy of the base game and all expansions)
Maniac Mansion: Day of the Tentacle (includes the original Maniac Mansion on the disc as well. This was a pack-in with a computer we got so it didn't come with a box, but I do have the disc, cardboard slipcover it came in, and manual.)
10 Great CD-ROM Titles (SoftDisc pack, along with other stuff it contained two games and one shareware collection in the set -- Harpoon Classic, The Oregon Trail, and 25 3D Shareware Games.)
The Strategy Game Room (Contains Worms Armageddon, Civilization II: Gold Multiplayer Edition, and MechCommander Gold. Unfortunately, I lost the MechCommander Gold and Worms Armageddon discs several years later... bah!)
Racing Fever (Contains Screamer 2, Death Rally, Rally Championship (Network-Q RAC Rally Championship, which I also have a boxed copy of), and Test Drive Off-Road. I lost the disc for the best game of the four, Death Rally, several years ago. :( Still, Screamer 2 is fantastic, and I had beaten Death Rally, fortunately.)
Lucasarts Archives Vol. II - Star Wars Collection
Lucasarts Archives Vol. IV - Star Wars Collection II
Lords Royal Collection
10 Solid Gold Hits Vol. II (from Cosmi, 1990. Includes The President Is Missing!, Super Huey II, Chomp!, Rad-Lib Publisher and Mug Shot, Fokker!, Flipin, Bangalore!, Lokup, and Bango!, on 5 1/2" and 3 1/4" floppy.)
Quest for Glory: Collection Series (complete, a collection of one of my favorite series, and probably one of the most valuable games I own... and I got it for $5 four or five years ago! :D)
King's Quest Collector's Edition (the 2-disc one with KQs 1-6, I have this jewel case only.)
Interplay 15th Anniversary - 15 Complete Games
Computer Games Strategy Plus issue 74 (included four full-version games on the disc, Wizardry VI: Bane of the Cosmic Forge, The Lost Admiral, Heirs to the Throne, and Origamo)
PC Gamer Classic Games Collection 1 (has 12 full-version retail classic games on it, plus 5 now-freeware titles, from the PCG US July 2000 issue (the only demo on the disc other than these games is, amusingly, Daikatana...). There was a second PCG CGC later on, but it contained only one game, Duke Nukem 3D, so I can't count that here. I list the games in this collection at the end of the post.)
--
Shareware Game Only One-Disc Collections (These probably do not count here, but I'll list them anyway (note - a third disc is in one of the collections in the above list). :))
--
Game Empire (250 shareware games)
a second one of a few games I forget the name of
--
PC games which I got with the game and expansion either packed together (sold for one price) or got combined in one box -- These probably don't count for this list either, as expansions aren't original games, but I'll list them anyway for completion's sake.
--
Age of Empires Gold
Dark Forces II: Jedi Knight later version that came with Mysteries of the Sith included in the box
Castles/Castles: The Northern Campaign double pack
Baldur's Gate II: The Collection (have original separately, but not addon)
Warcraft II Battle.Net Edition (also have original and expansion separately for DOS, but this is Win95 and fixes speed problems and adds online, easily worth it!)
TIE Fighter CD-ROM Collection (in Lucasarts Archives II)
TIE Fighter CD-ROM Collection for Windows 95 (in Lucasarts Archives IV)
X-Wing CD-ROM Collection for Windows 95 (in Lucasarts Archives IV)
Hardball III version with the Major League Players Disk addon included
Civilization II Multiplayer Gold Edition (in Strategy 3-Pack) (I also have the base Civ II and both expansions separately, as well... and as I never played it in multiplayer and had two thirds of the music cut so you have to use the Fantastic Worlds disc to play anyway if you want to hear it all, this was somewhat unnecessary. Oh well, it was worth getting anyway... it does simplify the install, at least. :))
Command & Conquer: Red Alert - The Domination Pack (jewel case only. Got used, and it contained the Red Alert Soundtrack CD instead of the second expansion pack. Oh well, I did find a copy of that somewhere. I may have lost one of the two base-game CDs from the collection? Not sure about that.)
The Elder Scrolls III: Morrowind Game of the Year Edition (came with expansions)
[The PCG CGC#1 contains:
Duke Nukem II
King's Quest (second version, with improved graphics)
X-COM: UFO Defense (Win95 version only, unfortunately)
Alone in the Dark
The Secret of Monkey Island
Ultima I: The First Age of Darkness
Ultima Underworld: The Stygian Abyss
Descent
Links: The Challenge of Golf
Terminal Velocity
Road & Track Presents: The Need for Speed (with no car information/details screens -- they just crash the game and were removed for disc space concerns.)
Wing Commander (the Win95 version from Wing Commander: The Kilrathi Saga, only just the first game, not the first three like that collection contains at retail. This is the only game on the disc that requires the CGC CD to be in the drive to work.)
Freeware: Betrayal at Krondor, Red Baron, Zork I-III (they were then, at least, if not now), Zork: The Undiscovered Underground]

I'm a little late to the thread but it takes me awhile to dig these out.
Here are some Nintendo compilations I have...
http://img190.imageshack.us/img190/5518/nintendoj.th.jpg (http://img190.imageshack.us/i/nintendoj.jpg/)
Not much here. LOL I don't think Nintendo sees much profitability in compilations and so there's probably not that many available. Space Invaders has four different Space Invader games, of course. Sansuu 5 to 6 Nen: Keisan Game on the famicom is a pretty good example of how ridiculously anal I am about collecting scrolling shooters. It's really a game that teaches mathematics and rewards the player with some shooting play. I remember losing something like six bids in a row on Yahoo Japan trying to buy this game. Mainly because I wasn't willing to spend over $10. The active bidding did make me wonder how many families in Japan still have famicoms and kids learning math though!
Here are some Sega compilations I have...
http://img190.imageshack.us/img190/9872/segae.th.jpg (http://img190.imageshack.us/i/segae.jpg/)
Elevator Action Returns is a compilation of Elevator Action and Elevator Action Returns. Shining Force is a compilation of Shining Force Gaiden and Shining Force II. Heart of the Alien includes Out of this World parts I and II. I'm not real sure about Die Hard and Alien Trilogy's, but I guess a trilogy is a compilation of something.
Here are some early Sony compilations I have...
http://img27.imageshack.us/img27/8377/ps1a.th.jpg (http://img27.imageshack.us/i/ps1a.jpg/)
It took me awhile, but I finally got all my Namco Museums with the red letter covers plus the Japanese only Namco Museum Encore and Namco Anthology Volumes 1 & 2. The Sunsoft Memorial Series remind me a lot of the Namco Museums because there's 2 or 3 that are very easy to find and a couple more that aren't. R-Types is a compilation of R-Type and R-Type II. I have both the Japanese and North American versions because I collect scrolling shooters for a hobby and decided long ago to buy both regions to avoid possible port differences. Xevious 3D/G+ includes Xevious, Super Xevious and Xevious Arrangement. All the Space Invaders include at least 4 different Space Invaders games as does SD Gundam Over Galaxian and PD Ultraman Space Invaders. Raiden Project contains Raiden I & II. Strider 2 includes Strider 1 & 2 and the Simple 1500 Series Vol. 75 includes Raystorm & RayCrisis.
Here are some recent Sony compilations I have...
http://img27.imageshack.us/img27/3779/ps2ak.th.jpg (http://img27.imageshack.us/i/ps2ak.jpg/)
In Japan Sega Ages produced some complete collections for Space Harrier, Monster World and Fanatasy Zone. The Simple 2000 Series offered a few 2-in-1 volumes. And I have all four editions of Taito Legends. Datel Codejunkies produced the Maxplay Classic Games compilation (PAL). It wasn't approved by Sony and has no SLUS #.
http://img269.imageshack.us/img269/9753/ps2b.th.jpg (http://img269.imageshack.us/i/ps2b.jpg/)
Silent Scope 3 included the made for the PS2 version as well as the original arcade Silent Scope EX. Tekken 5 included Tekkens 1-3 and Starblade. Space Channel 5 Special Edition includes parts 1 & 2. The two games included in the Japanese Rockman Power Battle Fighters were also included as part of the Mega Man Anniversary Collection. The Simple 2000 Series Vol. 37 includes a 3D Shienryu as well as the original ardcade version. Tengai Premium Package is the Korean version of Saikyo Shooting Collection Volume 2.
Here are some Microsoft compilations I have....
http://img269.imageshack.us/img269/9779/microsoft.th.jpg (http://img269.imageshack.us/i/microsoft.jpg/)
Tony Hawk's Pro Skater 2X includes both Tony Hawk 1 and 2. TOCA Race Driver 2 includes Colin McRae Rally 04. There's 3 of the 2-in-1 pack-in games included when you bought an Xbox over various years. Ninja Gaiden includes the original Ninja Gaidens 1-3. Ninja Gaiden Black included the Arcade Ninja Gaiden. Panzer Dragoon Orta includes a complete port of the original Panzer Dragoon.
Here are some pinball games I have....
http://img196.imageshack.us/img196/7630/pinball.th.jpg (http://img196.imageshack.us/i/pinball.jpg/)
I’m pretty sure all these have multiple tables, stages or worlds. I guess you could call them compilations.
Here's my Dezeamon collection...
http://img104.imageshack.us/img104/5690/dezaemon.th.jpg (http://img104.imageshack.us/i/dezaemon.jpg/)
These "games" allow you to create your own homebrew scrolling shooters. I think all of them include a few different "example" games and Dezeamon Kids has 100 examples made by kids. I guess you could call them compilations. LOL

I wouldn't consider the TOCA Race Driver 2 with Colin McRae 04 a compilation. They're on different DVD's, I'd consider it a bundle with two separate games. I'm not including that in my list along with similar things like the Devil May Cry Collection, Grand Theft Auto Trilogy, Medal of Honor Collection, etc., where things remain on their individual disc.
Bet I'm missing a few I have. And there's a few I don't own that I want to get like the Gradius Collection PSP counterparts with Konami's other shooting series and maybe my missing PSOne Namco Museum releases.
