Which side do you put the ac adaptor in to power it up?

What do you mean "which side"? The SegaCD and the Genesis each require a power supply.
If that's not what you're asking, then I think we need more information.

When im using it do i plug the cords in the genesis side or the cd side

if the genesis is plugged in which I hope it is, because it should be, then BOTH need AC power so you plug in both.

Be thankful you dont have a 32X as well.
All three are required to be plugged in if you want to play one of the few 32X cd games.
