So I just got this Final Fantasy II in a lot of games, and it turns out that it is actually Mega Man X. Is this worth anymore than it would be otherwise do you think?

It sounds like someone swapped the PCB from one cart to another. It's not a "rare factory misprint" or anything like that.
From a quick look on ebay, MMX is selling for around $5 and FF2 $15-20, so you're out about $10-15 on that deal.

Hey, at least it wasn't something like Beethoven's 2nd. At least you got a decent game out of the scam. I would still be pissed, though.

it was in a lot that I got a good price on, so I'm not mad, they guy hooked me up either way. thanks for the info, you confirmed my hunch.

I had something similar happen one time, I bought a copy of Zelda for NES at the flea and it had the PCB from Goonies II in it. I was not pleased...

If the casing's in good condition you may be able to sell it to someone with a beat-up FF2 of their own, although not for a whole lot.
