What consoles do you have?
The DS seems to be singlehandely reviving the adventure genre. If you don't have one I suggest picking one up if you are a fan of the genre. Otherwise some of my favorites are:
Broken Sword series (PSX)
Escape from Monekey Island (PS2)
Secret of Monkey Island (SegaCD)
Indigo Prophecy (PS2)
Syberia (Xbox)
Phoenix Wright series (DS)
Trace Memory (DS, although some didn't think it was that great)

I'll add my vote for Shadow of Destiny for PS2.
I believe one of the King's Quest games were ported to the NES, and there's versions of Monkey Island 1 and 2, Indiana Jones, Zak McKraken and maybe one or two other Lucasarts adventures for the FM Towns Marty

One of my favorite games of all time is Hotel Dusk! The gameplay is good! The graphics are real cool! Everything is perfect about this game! A must have for DS owners!

Beyond Good and Evil- blend of adventure/action/puzzle/stealth, but with a fantastic story, and everything is blended very smoothly together.
The best story I have run across in years is Odin Sphere for PS2. It's an action-RPG (no random battles), but extraordinarily well done, and you'd have to be dead inside not to appreciate the story.

If you want another one for the Sega CD, check out The Adventures of Willy Beamish. It's a great old-school point-and-click adventure. It's got a pretty light-hearted, goofy feel to it. It's also available for the PC.

Another one for Sega CD I highly recommend is Rise of the Dragon, especially if you're into cyberpunk (and who isn't?). Scooby-Doo Mystery, for Genesis and SNES, is surprisingly pretty good; they really did a good job for a cartridge game. If you appreciate humor, Blazing Dragons and Discworld are both pretty fun. Both are available on PSX and Saturn.
