These are some of my faves...
NES
Akumajo Special Boku Dracula Kun (or Kid Dracula) - great side scroller that's a bit like Mega Man!
Ganbare Dunk Heroes - Basketball, River City Ransom-style! You're better off finding a repro though as the proper cartridge is incredibly expensive.
SNES
Violinist of Hameln - Fun platformer with great music and, uh, interesting mechanics.
Parodius series - Any of the 3 games in this series is a great choice! Just hilarious, bizarre shmup nonsense!
Ganbare Goemon series (Mystical Ninja) - Went all the way up to part 4 in Japan! Stick with either part 2 or 4; the 3rd one is not too English-friendly.

Crisis Force is my favorite Famicom game. It's a Konami top-town shooter for two players, kind of like Life Force/Salamander. Unlike Life Force, I can actually beat it without cheating :P. It has incredible graphics, too--probably the best on the NES/Famicom.

Here's what I like, but keep in mind the prices for the legit carts for some of these games are pretty high.
(Stop me if you've heard it before... My suggestions aren't exactly trade secrets...)
Genesis:
- I've gotta go with Alien Soldier and Pulseman. Alien Soldier is a run & gun game like Gunstar Heroes or Contra, but it's basically made up of boss fights and awesome attacks. Pulseman is a platformer made by a pre-Pokemon Game Freak where the main character can shoot electricity.
Both of those games are expensive as all hell. But they're on the Wii Virtual Console.
For the SNES/SFC:
- Mario & Wario: A game where you use the SNES mouse to guide Mario to Luigi, because Wario went and stuck a bucket on Mario's head, so he can't see. It's an interesting game.
- Super Bomberman: Panic Bomber W: A puzzle game with bombs and stuff. Ever play the VB version? It's basically that, but better. Much better.
For the NES/Famicom:
- Devil World: A rarity in that it's the only one of Shigeru Miyamoto's games that never made it to the US. It's like Pac-Man, but with a scrolling screen that can get you stuck.
