Not sure about all of them, but in many cases I've noticed it happens for games whose manuals were too big to fit in a 1-disc case.
A standard PS case doesn't have enough space in the front for a thick RPG manual, so a double-case is needed.

Has anyone seen the Rockman 8 (SAT) case? It's like a slightly thicker jewel case. I'm surprised they didn't use those.
A few early EA sports games (such as NBA Live '96) were re-released in double jewel cases after the PS1's switch from longboxes to jewel cases, due to the fact that the manuals were pretty detailed to begin with.
F1 World Grand Prix 2000 was also released in a single-disc double case due to its thick and detailed manual.
The Playstation isn't the only console that does this, I've seen it happen with some PC-Engine games as well (Dragon Slayer: Legend of Heroes I for example).
Indeed it does. I was thrown off because I just glanced at my shelf when I made this post and the case says "1 DISC". I forgot it came with that "Mission Briefing" disc.

Luckily, I haven't had to replace any of those custom trays in the front part of the "single double" cases. I guess you could always buy a cheap double size sports game and swap the case.

Well, other than the thick manuals, some games came with demo discs or other such discs that weren't a part of the game itself.
As for other systems with double jewel cases for single-disc games, you can add PC-FX to the list too. I'm guessing probably any system that used discs and standard jewel cases probably had to use a double on occasion for reasons other than a 2+ disc game.
It's not the length of the manual that matters, it's the thickness.

As did a few 3DO import games that needed the extra space.
While the question has been answered about the thicker manuals, it was also true for games that came with more than one manual, such as Syphon Filter 3. That game came with a regular manual and a weapons manual. They were both normal size and would have easily fit in a single size PS1 cd case but together they were too big for it.
As for the rpg front, I suppose some of them included maps as well as the manuals. This was normal during the Snes days but I'm not sure if it carried on over to the PS1 days since I don't have any PS1 rpg games besides Final Fantasy 7.
