I've never replaced a battery for a gameboy advance game before but, did Wario Land 4 use a battery to save? The game plays fine but even though it says it auto saves when you complete a level and quit, it hold no progress.

So nobody has a list of all the Gameboy Advance games that used save batteries?
I can't say for sure what type of save your game uses (GBA used either battery backup ram, eeprom, or flash) but what you describe sounds like a bad battery to me. Also, the most likely of those to fail prematurely.
There's a partial list on this forum that someone made that includes Wario Land 4.

Well, it's on the list. Just ordered a Tri-Wing to open up the game off Nintendorepair shop.
Hopefully I can fix it.
