The Parodius games are good, obvious choices.
Tetris Battle Gaiden is a quirky anime take on versus Tetris.
Super Puyo Puyo is a great head-to-head puzzle game (known as Kirby's Avalanche of Dr. Robotnick's Mean Bean Machine in North America).
Super Famicom Wars is Advanced Wars' 16-bit ancestor.

Got over 80 "obscure" SFC impressions there. Some of my favorites not mentioned in this topic yet are Zen Nippon Pro Wrestling Budokan 2:3-4, Godzilla: Kaijuu Daikessen, Clock Tower (translated) and BS Out of Bounds Golf (unreleased). There's also plenty of solid titles like The Firemen, Majyuuou (AKA King of Demons), Hamelin no Violin, and a bunch of competent Bomberman clones like Otoboke Ninja Colosseum and action puzzlers like Sutte Hakkun, Power Soukoban, etc.

Majuu Ou (King of Demons) - It's a very great, very Japanese experience. Definitely something that Nintendo would not have let come to US/EU markets.
