May sound dumb, but have you done a voltage check on the new batteries?
Also check for voltage at the save RAM chip U2. The battery needs to keep constant power to this chip for saves to work, and with the cart removed from the system, you should see 3-ish volts between pins 14 & 28.
From the available Ocarina PCB scans, U3 appears to control voltage to the save RAM. I believe it's purpose would be to keep the system voltage from feeding into the battery. That may be another point of failure.
I've got one doing the same thing. Replaced battery wouldn't hold a save. Found an article that somehow the grounding shield was shorting it out. So I took both off, put it back together and so far it's saving a game. Don't know about yours but thought I'd let you know.
Just an update. Tried the cart without the shields and saves gone. Sorry. Anyone got any ideas?
Could you possibly take a picture? Are you sure you have the leads on the correct ends? is the battery voltage the same as the original one?
