What games are worth playing on the Atari 400/800? I have a soft spot for ports of Golden Age arcade ports, so I already enjoy playing Missile Command, Jungle Hunt, Donkey Kong, and Ms. Pac-Man, but what else is fun for Atari's old computer?

Definite replay value going on there.

WOw, so many good games on A8
Infocom, EA, Origin, SSI, Activision, Epyx, Datasoft, Sirius, Datamost, Level 9, Microprose and many more, all these companies made excellent games for A8
Here's some excellent games which should still work on the 800:
Wizards Crown SSI a masterpiece of RPG
Universe from Omnitrend (they're still selling it)
Jupiter Mission 1999 and its sequel The Quest of the Space Beagle (Avalon Hill)
Plundered Hearts (Infocom)
Jupiter Mission 1999 is a great pick. I remember playing it on the 64 back in the day.
I would also recommend for the A8: Gateway to Apshai, Crush, Crumble and Chomp!, and the Temple of Apshai Trilogy.
Another great game from Epyx is Silicon Warrior. The A8 version is really good but I would give the 64 version a slight edge. Epyx was such a great software company back in the day. My favorite game on the A8 is Realm of Impossibility aka Zombies. Realm of Impossibility is fast paced and incredibly fun especially when playing the 2 player cooperative option.
