I think the reason for this, same as Neo-Geo AES games, is the fact that for snap lock cases, if you seal them, the case cover can warp and wrinkle up badly under very hot conditions. Unfortunately, this prevents from anal collectors from identifying whether the games are new or not.
Neo-Geo AES games used to have sticker label on the side as a seal, but I was able to get those from SNK back in the old days, plus once you try to get them off, there're so much glue on them that you have to use googone to get them off. This might be the reason many Gamecube games that come with shrinkwrap have holes so air can flow inside.

I've bought handful of brand new mega drive and super famicom games there were no shrinkwraps on it at all except for mega cd games they have factory seal on them like the kind they use with compact discs here in the america ...
i have only bought 2 brand new jap import megadrive games(super fantasy zone and wrestlewar)and both of those were not shrink wrapped.
