Picked up Oracle of Ages, played one of the three saved games, then saved it myself. Checked a couple of hours later and the save was still there. I go to bed and wake up. When I check it again all three saved games are gone and I am unable to start a new game. Did the battery just die overnight?

I just tried it again and everything is back to normal. Was what happened just a small hiccup, or a sign of things to come?

Dirty contacts could be the cause.

Being unable to start a new game seems odd. What did it do exactly? That doesn't sound like a battery problem but a problem accessing memory. I agree with cleaning the contacts as well since that's probably the most likely culprit.

All three of the game files were gone, and after I inputted my name for a new game it took me back the the menu with the three blank files.

It seems to work fine now though so I guess it was probably just a glitch.

You might want to give a shot at blanking the cartridge's save RAM using a linker or other doodad of the sort. That's if it still gives you trouble.

I've kinda got into the odd habit of backing up my GB saves as I play for just such a reason. Started with Oracle of Seasons...
