Ok, I'm afraid I can't be of too much help on figuring much out on this game but I've given very vague descriptions and turned up immediate results here before. I guess that just goes to show how many people really make it here.
And the details:
Played in an elementary science class: meaning...it incorporates some science
It's somewhat of a puzzle game. You find certain clues and do something with them.
The graphics were killer....probably not anymore but they were. I can remember playing this game quite a bit but we always had to stay after school to get much time with it and guess what I didn't do. I just thought it would be cool to dig up and play for a short while. Any suggestions will do and I'll checkout the web for details. If you know where I can find info or screenshots, that would be a great help as well. Thanks everyone! :D

Maybe The Incredible Machine, if the science is physics?

This is a wild guess, but could it be The Secret Island of Dr. Quandary?

Was it a side-scrolling game, with three floors shown on each screen? If so, I could really run with this. Just give me a few moments to remember the name of it.

It could also be that Castle of Dr. Brain franchise it had back when it used to make good games...or games at all, for that matter.
With that meager description, though, it could be almost anything, even Odell Lake.

Well it seems like I remember something about a location that was either stone henge, or was extremely similar. It also seems there was a home base place....but I would go with the first fuzzy memory and less with the base if that will help anybody. I'll look into the games above when I get out of class.

O ya, it was nothing of the side scrolling sort...and i'm not even sure you moved on foot. More like a carmen sandiego-ish game. So it was either first person or carmen sandiego...no side scrolling.

Incredible machine is not it. It's more graphically enhanced, and more of a dark game...if that makes much sense.
EDIT: The other games don't look like they're it either. I think they are a bit more dated than I'm looking for. It was a relatively new game in 96 and I'm almost sure it was on cd. Back when CDrom discs were nudging into popularity. You know....when people would protect them with their life like it was the holy grail...back then :D

is it more an Adventure (like the Monkey Island games) or more a Puzzle Game (like Incredible Machine, Zoop and so on)?

Not firmiliar with the monkey island games but if I had to compare it to something, I would compare it to the "crimsom room" or whatever it's called. You look for items to go in certain places and as I mentioned, there is one place that looks like stone henge, you could either roam freely or close to it, it was 95-96.

Why must there be so many pc games? I don't think either of those are it either. This may be tougher to find than I originally thought.

i really need more details, especially on what kind of game it is, i was heavily into pc games in that era, i honestly think i have played almost any bigger commercial release from back then, and i have at least seen screens of all, but none with stonehenge come to mind....if i had more details (main character? perspective? type of game?) i could probably help you
you might try to search through www.the-underdogs.org, unlikely you find the game but you could at least give me some similar games ;)

The only game I remember stonehenge being in at that time (although I am sure there were more) is Spellcraft: Aspects of Valor. Now THAT was an awesome game!

Dr. Brain had some sequels, make sure you look at those too. I'm almost positive that this is what you're looking for.

All the games under suggestion look less realistic than what I'm looking for, as it wasn't any kind of "animation" as you might put it. It will certainly look bad in comparison to todays crazy graphics but it is atleast somewhat realistic. I'm nearly tempted to go to the elementary school and see if my old teacher is even still there! LOL
