Through the years, in the different Zelda and Mario games, there were crossovers, ie. characters and/or items that originated in one of the series and crossed over directly to the other. I don't count veiled references to Mario in Link's Awakening.

So far, the list consists in (including the various answers in the following posts):

- The Flute from The Legend of Zelda, crossed over to Super Mario Bros. 3 (including its music)
- Bob-omb from Super Mario Bros. 2, crossed over to Oracle of Ages/Seasons and The Minish Cap
- Chomp-Chomp from Super Mario Bros. 3, crossed over to Link's Awakening
- Lakitu from Super Mario Bros., crossed over to The Minish Cap

UPDATE:
- Yoshi from Super Mario World, crossed over to Link's Awakening (Yoshi Doll)
- Peach from Super Mario Bros., crossed over to Link's Awakening (picture of Peach)
- Goomba from Super Mario Bros., crossed over to Link's Awakening
- Link from The Legend of Zelda, crossed over to Super Mario RPG (Link figurine)
- Mario from Super Mario Bros., crossed over to A Link to the Past and Ocarina of Time (portrait of Mario)

Do you guys know of any other direct crossovers between the two series?

There are several instances of Mario/Luigi lookalikes in the Zelda games, ie Marin's father is pretty mario-ish, hunts for mushrooms, and gets turned into a racoon.

Also in Link's Awakening when you are delivering the letter from the (goat?) girl to the mayor of simcity (another other-game appearance...) the picture she includes is a picture of Peach.

edit: and another thing in that game, the crane game has a yoshi doll in it.

Lookalikes don't count as DIRECT crossovers, since it's more of a veiled reference. However, the picture of Peach does count.

Yes indeed. I forgot about the goombas in Link's Awakening, even though I played it not too long ago...

I'll update my first post to add the other crossovers.

If you're exluding veiled references then why are you including the Wart appearence in Links Awakening? Yes he looks like Wart, but his name is not. Wart is to whatever his name was in LA as Mario is to Tarin (Marins father).

Edit: I called Wart Mambo in my origional post, but I believe that was the name of the saltwater Sunfish that gave you a different song. I'm positive his name wasn't Wart though in this game.

Well, I'm trying to get a more complete list as possible. And no, I'm not including veiled references. Thus, I'm going to remove Wart from the list.

There's also a picture (or was it a stained glass?) of peach in a window when you first visit Zelda in the castle. Just look around in first person mode.

I know you didn't ask for this, but Samus from Metroid can also be found in a bed in Mario RPG.

Well now that I think about it you actually find her in princess peach's bed. So it's sort of would be like a two for one deal. That is, if you're into that sort of thing.

I dunno, I could never get into Peach (I mean, you have to keep in mind she changed her name from Princess TOADSTOOL after all).

Yes, that's Darius Rucker in the commercial.

And his name's not Hootie, nor has it ever been, and he passionately hates being called that all the time. The band is called "Hootie and the Blowfish" but it was never meant to imply that any one member of the band is named Hootie.

What, Mario in Zelda 3? you ask. Yes well at least a picture of him. Remember the little boy In Kakariko Village, the one who gives Link his butterfly net? Enter his house and on the upper wall you'll find a strange painting. At first it seams like a picture of just any face but if you take a closer look Mario's face reveals itself, Complete with the red cap and the big mustache.
This painting can also be spotted at other places in the game like e.g. in some of the houses in The Village of Outcasts in the Dark World.

Did you know that in Zelda 64 you can catch a glimpse of Both Bowser, Luigi, Yoshi, Peach and Mario? Here's how go to the little garden where you meet Zelda for the first time and use the C button to pan around. Now look into one of the windows. Inside you'll see paintings of Mario and friends...
This is not all, though. The alert ones will also spot two special amulets carried by two central characters in the game. Both with the shape of an certain evil lizard... That's right Malon and Talon. If you approach any of them in the game and use the "C" buttons to pan around you can spot the Bowser medallion.
A rumour claims that Talon really is Mario. At least he looks very much like our italian plumber. And Ingo looks a bit like Luigi (if you've got imagination). I'm a bit sceptic though.
Who ever designed Malon must have had Mario in mind but Malon _is_ not Mario ...
