Hmm ... I am unaware of any type of extensive incompatibility list.
I heard that with one revision of the Slim PS2 back in 2005 (I'm not sure which model #) that Tekken 5 had some issues with playing the classic Tekken games included (but not the main game).
But, the obvious game that comes to mind is Final Fantasy 11, as that title requires the PS2 40GB HDD.

champions of norrath works only like 10% of hte time on slim ps2s (the game wont boot)
i dont know which slim ps2 models this is true for. but for some (or all) is definate.
Yeah, I've read that any PS2 games (like Champions of Norath) that use both sides of a double-layer DVD9 have issues with early Slim PS2s. Not sure if they've since corrected this issue (likely not since a majority of PS2 games use single layer discs)...
...then again, God of War I and II both use dual layer discs and those must have done the rounds on slim units, and I don't recall hearing any issues with those.

As far as final fantasy you can get it to work but you need to get the usb to hdd which I dont know who makes it but ive seen it in the store before.
My copy of Street Fighter Anniversary Collection strangely rebooted for no reason the other day, and I was having my best Third Strike game ever! I don't know if it was the slim hardware or not; I'll try the game on my fat PS2 and see if the same thing happens.
Currently catching up on PSN, WiiWare, Wii U E-Shop and Xbox Live Arcade exclusives I missed.
