You know, this also happened with GBA games! I have a couple of games that don't have a tray, but instead they have this little cart holder attached to the cardboard box.
I don't see the point of collecting these different boxes as variants. HOWEVER, it is a good idea to make a list of what games came like this just in case it's needed by someone.
some of them could be very short run varients and could end up being more valuable to the completist, remeber some of the 5 screw nes games are pretty tough to come by (just try to find a star force I dare you!), not the most exciting variant but still fun to see whats out there.
ive noticed in trade (& on ebay) that lots of the none removable boxes are squashed & out of shape. im lucky if they are near a good condition CIB, & Id like that at least because im a bored collector
