It's not just Mega Man 2 that has spikes. The majority of Mega Man games do. The original Mega Man has an entire room full of them with one moving platform on the final stage, Mega Man X6 having them on almost an entire stage, or Mega Man Zero 2(which sucks,) having them on the majority of stages. Just a few examples.
There's quite a few Castlevania games. Castlevania 2 is the first game in the series to have them, but then Super Castlevania 4 does, Rondo of Blood, Symphony of the Night, Aria of Sorrow, Dawn of Sorrow, etc. And like someone else said, Sonic games too.
Blaster Master has spikes in the top down areas. So does Magic of Scheherazade I think. I think the only Mario to have spikes is Super Mario World.
I honestly didn't even graze how many games have spikes because I know that many more do. These games are the first ones that ended up coming to my head and I didn't really have to attempt to think hard. I could think of others.

Really...that like asking for a list of games that have holes you can fall into or those with moving platforms. Not to be a killjoy, but "avoid spikes" is a very basic game obstacle and - hell - AVOID SPIKES is in Tempest the arcade game...

Um, pretty much every 8-bit and 16-bit platformer.
I wanna be the guy. If you've ever said to yourself damn i wish that these spikes were set up to kill me 99% of the time (along with EVERYTHING ELSE) then you should check out this game. What it lacks in production values it makes up for in being one of the hardest platformers in history. If you enjoy pain check it out lol.

Yeah, asking about deadly spikes is asking about the all mighty death pits in platformers.
That does bring the question though: if these games are so realistic now-a-days, why the hell are there death pits? Tell me 1 place in the world that has a death pit?
This is way too broad.... but World of Goo has spikes.
There are a lot of games that have spikes in them. Most of the games that I can think of quickly have been mentioned.
